Here is my scenario:

Originally I had two separate NT domains(with no trusts) in different
loactions. Each domain had an Ex 5.5 server in the same organization. These
servers did dir rep via a site connector thru a VPN tunnel.

Three months ago the NT domain in one of the locations was upgraded to 2003
AD and an Ex 2003 server was joined to the Exch org. The ADC created disabled
accounts for all the mailboxes it found in the Ex 5.5 organization that were
homed in the NT domain in the other site.

The next step is to install an Ex 2003 server in the other location and move
the mailboxes over from the 5.5 server. A 2003 DC is already in place in this
location.

This new Ex 2003 server will be part of the AD domain already in existence
in the other location but he Ex 5.5 server where the mailboxes currently
reside is in a NT4 domain. And, sid-less AD objects have already been created
for these mailboxes when the ADC ran the first time.

How should I proceed?

Check your migration documents. They'll give a more detailed approach, but
basically you want to be able to clean those contacts up and end up with a
new ADC connection.

You will need a writeable ADC CA in the new Exchange 5.5 site. If you get
dups (one account and one contact or disabled user account) you can go back
and merge those with the adclean utility if needed.

Best to check that document so you get the detailed steps and run it through
your test environment until you're comfortable you've seen the steps in
action.
