I want to use OWA with SSL and certificates but I have 1 issue I'm not to
sure about. For the certificate portion I'm asked to fill in a common name or
FQDN but I don't have a DNS entry for OWA. In other words right now my users
type in the IP address http://209.X.X.X/exchange to get remote mail. Will
this work for the common name or do I have to create a dns record
specifically for OWA.

You should always use server.domain.com
If there is already an A record for the 209.... address then use that
name if you want. If you want you can just create another A record
that you like the name of for the same IP.
Entirely up to you really.
