I was pressed to accelerate a migration from Exc. 5.5 to 2003. I have moved
all mailboxes, etc. to the new structure, but was unable to complete the
removal of the 5.5 server from the organization structure.

I am no longer able to make that server available on-line but still appears
in the System Manager tree.

How can I remove it so that I can complete the migratation and move to
native mode.

You need to use the 5.5 admin program and connect to your SRS server. Once
you do that, you can delete the 5.5 server.

explain how to do this.

If you don't have the 5.5 admin program installed on any 2003 servers, then
you will need to install it from the Exchange 2003 CD.

I would use Ben's Reccommendations first actually. If you can't get it to
work the ADSI will work if all else fails.
Sometimes the 5.5 server doesn't get removed using the graceful method as
Ben outlined.

Just use caution while doing it.

Hopefully you migrated your System Folders before you took the 5.5 server
