How can we get rid of the security warning window when using
https://mail.domain.com/exchange
I mean is there any way for dynamically installing our internally-generated
certificate on our client so that our uses don't need to click on the OK
button or install the certificate manually?
Is there any tutorial, documents?

If your cerificate was issued by an internal CA then you just need to added
the internal ca's root certificate to all of your workstations. If you were
using a verisign cert this would not happen as the certificate would already
be trusted. This can be done through group policy the root certificate that
you need to add is located on the c drive of the server running certificate
services.
